That doesn't matter -- all of the worlds were memories. They left End of the World out because Sora made his promise to Kairi there, plus he defeated Ansem there. If he were to go back there in a Card-World, he might have started to figure out Marluxia's plan. As for Deep Jungle, it's likely that Square Enix couldn't get permission to use the world. But there's nothing to worry about, Deep Jungle was an utterly worthless world. For those of you with a good memory, Donald and Goofy didn't even want to go to Deep Jungle to begin with. Sora made them crash into the world because he wanted to know if Riku or Kairi were down there. They weren't, of course, and you only interacted with three human people -- only two of which you could fully understand.
More so, Clayton was just a silly pawn -- he wasn't a member of the Dark Alliance, and Deep Jungle didn't house a Princess of Heart. Hence, there was absolutely no need to add it to Chain of Memories. For those of you paying attention, you probably also noticed that the Jungle King Keychain wasn't added to Chain of Memories, either. It's actually the only Keychain not in Chain of Memories -- even Diamond Dust and One-Winged Angel from Kingdom Hearts: Final Mix made it into the game.
