Did Organization XIII really have hearts and that Xemnas just told them they didn't? I'm still stumbled on this.

And some of the members did but I'm not sure if it was all of them. They were lied to, to keep them in check.

Under my interpretation, they ALL had hearts, but he just lied to them in order to keep them in-check for the Nortification. I'm basing this when he mentions something along the lines of not all were candidates in the sense that some of them either died or put the Organization behind them (such as Roxas focusing on his identity, Axel on making friends, Marluxia on conquering the group, so on).

If we go by the explanation Xemnas gives, it is clear that not all of the original Organisation members got to grow a heart.
Furthermore, to state that the Nobodies had hearts is also completely wrong. Nobodies do not have hearts when they are born, what Xemnas and Xigbar lied about was that Nobodies can grow a new replacement heart if the right conditions are met on their own, not needing Kingdom Hearts to do it.

Really confirmed to having grown a new heart are only Axel, Naminé, Xion, Xemnas and Roxas.

This is Xemnas' explanation:

Xemnas says "a number of us", not "all of us".

Here, he says that several Org members had no chance to attain their goal, which would be gaining a heart. He does not say that they had never a chance to attain "our" goal (our in this case meaning the goal of Xehanort, Xemnas and Xigbar, which would be Xehanortification), but their goal. Meaning those Org members failed on both counts: becoming Xehanort clones and on their own goal to gain a heart.

In the end though it doesn't even matter if the other Org members had hearts or not because it is unimportant for the current situations. If they had a replacement heart (like Axel) it would be fused into one with their original heart since there is only one consciousness in the mix (unlike as with Naminé and Roxas) when they get restored after their heartless is beaten and if they didn't have one their original persona comes back without incorporating the replacement heart.
