Yeah, you're doing it wrong. A backpack seems to be the "extra" space you have during missions for items you find, so when you're done with the mission and sell your items, you're doing nothing but gaining money. You can have over one million items back at the layer and it wouldn't matter. To put it simply, you get a fresh backpack every mission, and empty it out at the end of every mission.
I did find the backpack epidemic annoying at first (before the expansions) since I wanted to get chests, but I did one of the following:
1. Used a potion from the backpack (not inventory) and got the chest.
2. If the chest contained a potion, I'd toss something (like a blaze shard or something), get the chest, use the potion, repicked up shard.
3. I'd simply toss one of the lesser items, such as an item I know I have 20-extra of back at the layer.

As for me, I'm on Day 153, and loving it all. I was a bit worried about the bosses of this game, as from what I heard of the game they generally seem to be heartless bosses. In the other KH games, I generally disliked Heartless battles, but this game is doing a pretty good job so far; I'm finding the bosses fun, despite their HP since I used my panel system very efficiently.
