Just because you wear that outfit, it doesn't mean you're a member of Organization XIII. Riku was merely wearing that cloak to hide who he truly was.

this is because he realizes that to fight in the realm of darkness he would have to immerse himself in that same darkness, which has the unexpected consequence of him taking on the appearance of Xehanort's Heartless. he is not part of the org but has the cloak so sora never finds out how he looks now.
