Ocarina of Time. Hands down. It's also probably my favorite game ever, really. One of the coolest story/plots i've heard of. It had good graphics, at the time when it first came out. Sweet character design, locations, etc.

Ocarina of Time, hands down. That game simply set a standard, and is like an icon in the Nintendo franchise. If you think Wind Waker was good, that is nothing compared to Ocarina of Time. Ocarina of Time had the best plot and story. Ever. And the graphics were asskicking during that time.
