At the end of the game, all the worlds are restored again and everyone goes back to their original worlds right? But how come Kairi stays on Destiny Islands when apparently she came from another world?

Cheesy, yes. But true. At least, it is in Kairi's case. Besides, compared to Hollow Bastion, Destiny Islands is like a 5-star resort. Hopefully by KH3, it will start to look like Radiant Garden again.

This, confirmed by Nomura. Everything was "restored" - to the point in time before their worlds were taken away. Seeing how at the point in which the worlds disappeared to Darkness, Kairi was on DI and RG/HB never disappeared so it didn't need to be "restored" - she's back on DI. It has nothing to do with where she 'chose' to be or what she 'remembers'.
